The most important part of Genome Analysis process is the data used, hence here we will be looking into our data, understanding it and gathering certain information about it

Some pre-processing will be performed on the data so that it is ready for the analysis process with any external noise and anomilies.
We will understand how to select and download the Reference genome for mapping and build it’s index in order to perform mapping.

We will have our reference genome ready for mapping our Genome.
Once the mapping is done a number of filtering processes are required to be performed.

Filtered out non mapped read in our data while keeping the mapped reads for further analysis.
We will then perform Variant Analysis using Bash Tools.

Generate the variant analysis results for SNP detection using Bash Tools in Ubuntu and be able to create the automation of the process as well.
We will then use python pipeline for running Variant Analysis and generate the results.

Try to generate Variant Analysis results using different python libraries and be able to interpret the results as well.
Then we will move to running the analysis for RNA Data and generate the list of Differentially Expressed Genes using Bash Tools.

Generate the counts file and use it for running the analysis using Baash Tools before we use it for running further analysis using R.
Running the Gene Expression analysis using the counts file generated previously with R.

Be able to generate the results with a list of Differentially expressed gene in the samples, then run Network analysis as well.
Generating different plots/graphs, tables.

Be able to interpret the results based on the plots and tables we generated and understand the outcomes and be able to generate the report and understand it.
We will now introduce Machine Learning in this process and see how we can make use of ML in Genome Analysis.

Create a prediction model for our genome analysis results and be able to make predictions of results using the same to bring down the time taken for running the analysis.
Continue with Machine Learning Applications and fine tuning our model for making better predictions. Then, setting up the project for course completion.

Be able to get better outcomes from the model with the help of fine tuning. Then setting up the project work for submission towards course completion requirement.
Complete the project and submit the result and start writing the research article.
